How to convert MJPEG to MPEG?

We have about 200GB video recorded in Motion-JPEG on a Mac Mini,
monitoring fish movement in a pool of water. The JPEG files are in
nested folders, sorted by day, hour, and minute (5 frames per second).
Is a way to automatically convert this mountain of JPEG's into an MPEG
(or a set of MPEG's)?

Is there some software that will automatically take a big set of JPEG's
and stitch them together into an MPEG? I don't suppose there is
anything that will traverse a nested directory structure for you?

The free TMPGEnc 2.5 can convert the JPEGs and let you set the
frame rate (by a divisor of the internal frame rate). If the jpeg are
numbered sequentially, it may even be able to deal with your folder
structure. (You could make each folder a project in the batch
encoder.)
