Old Windows Installations won't format

I rebuilt a machine, and in the process I formatted the Hard drive. The old
OS was Windows 2000, but I did a format which makes me think that it doesn't
matter what OS it was. When I finished the installation of Windows XP I
noticed that there were still old installations on there because they are in
the boot.ini file. For now I have just taken them out of the boot.ini file
so that they won't show up for the user, but I would like to know why that
might happen and fix it permanently. If you select one of the other
installations, it will give you an error, so they may have in fact been
deleted. That wouldn't explain them remaining in the boot.ini file though.
Please help. Note: The file system I used was NTFS, the quick format.
