Registry entries doubled

My registry is huge, it has doubled all software entries, some even more. I
have no idea when this happened. I have a backup on my D drive and done a
factory reinstall and the registry is the same. My windows XP is OEM.
I have run a couple of registry cleaners but nothing is cleaning up this
monster.
I regularly scan for Adware etc.
Is there anyway to get the registry back to defaut?

All the installed software and all updated device drivers and some others,
but I'm not exactly sure what they are.
