I am in a situation where we might have two modems connected to each
other. Since all modems have the same way of exiting transparent mode
("+++") how could I make the second modem exit transparent mode?
One way of doing this would be to modify the exit sequence to something
else, but is there another way?

back-to-back (or some equivalent setup), the simplest thing is just to
change the exit sequence to something else. "---" is common. Granted, this
might cause problems with the local software, but no more than you have to
work around anyway, what with the control lines and all.
If you'll be running PPP, a better solution would probably be to set up a
cheap linux box as a gateway (you could do this with anything from an old
386 up). That would allow firewalling, NAT routing, etc.
