Are there any settings in Vuescan that would effect a raw scan ?

Yes, when using an ICC Profile and the "Output|Raw output with" is set to
"Save".

In an e-mail Ed Hamrick wrote to me:

It turns out that the "Color|Scanner color space" option affects
the raw image data when "Output|Raw output with" is set to
"Save". VueScan produces profiles that attempt to correct for
a non-linear CCD response, and the scanner profile can have
a gamma between 0.95 and 1.05. This non-linearity
correction is being done on the data before being written with
the scan.

It's best to save the raw file at the same time as the scan.

There were two treads in this newsgroup "comp.periphs.scanners" starting in
October 2003 with the subjects:
"Colours way of when scanning the Raw file of the same slide in VueScan"
"VueScan raw file is not a true raw file!"

If you are interested I advice to do a newsgroup search with Google on those
two subjects.

Also, setting Input|Media to "Color Negative", changes the color
balance a lot. It's mentioned somewhere in the Vuescan help html.

As another person noted, the main thing that affects the
raw file is the "Input|Media" option - negative settings
expose the green and blue channels longer than positive
settings.
