I have 3 domains (1 empty root, 2 childs), multiple
sites. The empty root servers are configured for
external NTP pulls, then the rest of the servers pull
through AD.

When I do a "net time" from all systems they all point
across the WAN to one particular site, as apposed to the
local domain. Any thoughts? I haven't hard coded
anything for NTP except the DC's in the empty root.

as far as I know the net time command is not related to w32time. To test the
behavior of your timeservice you'd be able to use the command w32tm, e.g. w32tm
/monitor or w32tm /resync.
