chkdisk problem -default security ID

Im running Server 2003 on a HP raid5 array using 4 73Gigs.

When the system reboots chkdisk starts and is throwing up this error on most
of my files.

“Replacing descriptors with default security ID on file ????????”

This is resetting the security on most of my users files. Eg. Administrators
– no security attached and the SYSTEM – no security attached…..all previous
security has been stripped out eg files no longer have Domain Admins group in
there security setting.

One problem that I have discounted is…..wrong version of Chkdsk.

This did seem to be a problem associated with 2000 Server but I can fine no
reference to it with regards to Server 2003….

The server runs great when we reset the security ….its just when we
restart……it takes 3 hours to do the check!!!!
