I want to make sure if I started file server migration wizard and starts data
migration from NT server to 2003 server , will it stop NT server
authentication?

The help topic called "Finalizing source and target file servers" in the
File Server Migration Wizard help describes what tasks are performed during
finalization. I don't believe any of these tasks would affect other server
functions.
